Generation and Compositional Analysis of a Metagenome Database from an Intertidal Habitat

Metagenomic bioprospecting is an innovative approach to harvest the potential of microbes for industrial biotechnology, without the restrictions of laboratory culture. Microbial metagenomes originating in intertidal areas are of a particular interest due to the highly dynamic environments they inhabit. Here we describe the generation of a metagenome database from intertidal ponds in Reykjanes and its compositional analysis. Cells were collected from 1000L of water, genomic DNA isolated and fragment libraries prepared for pyrosequencing (Roche). In addition to shotgun sequencing, the database was extended by paired-end sequencing and sequence capture enrichment. This resulted in a final assembly of 1,5 Gbp in 35.075 contigs with a largest size of 313 kbp. For phylogenetic analysis, assembled data were analysed in the MG-RAST database using both predicted proteins and ribosomal RNA genes. In addition, 16S rRNA sequence reads were filtered from the total sequence data and blasted to the NCBI nr database. The number of species and the number of sequence reads affiliated with each species were counted to indicate how the different species are presented in the population, providing another perspective on microbial diversity. The results show the presence of 473 species, belonging to 12 phyla. Sequence reads affiliated with Actinomyces are pronounced in the sample, all from one species, Promicromonospora flava, found to comprise roughly 1/3 of the total population.
